Targeting the role of iron-sulfur clusters in DNA glycosylases by characterizing yeast yNTH1 and yNTH2

dc.description.abstractDNA glycosylases are at the frontline of the primary cellular response to DNA damage. They are conserved throughout all kingdoms of life and recognize and remove aberrant base lesions at the onset of Base Excision Repair (BER). The Endonuclease III-like enzymes represent a group of DNA glycosylases that possess a Fe-S cluster. The role of which is highly disputed. The yeast Saccharomyces cerevisiae possesses two largely unexplored Endonuclease III DNA glycosylases, yNTH1 and yNTH2, of which one has a Fe-S cluster, and the other does not, making them ideal to study the role of the Fe-S cluster in the function of these enzymes. The recombinant full length and N-terminally truncated enzymes yNTH1, yNTH1Δ40, yNTH2 and yNTH2Δ39 were expressed using codon-optimized genes in E. coli BL21(DE3) Rosetta. All variants, except the full-length yNTH1, were purified. Their activity was confirmed by assays using thymine glycol containing DNA substrates. The secondary structure of these proteins was determined to be mainly α–helical by CD and FR-IR spectroscopy, which corroborates their AlphaFold model structure. Employing spectroscopy and electrochemistry, we showed that yNTH2 binds a stable Cys ligated cubane [4Fe-4S]2+ cluster, characterized by a reduction potential of E0’ of 37 ± 10 and 12 ± 10 mV, for the full-length and truncated enzyme, respectively. Overall, the stability, redox and structural properties of the yNTH2 cluster are comparable to what was previously observed in human and bacterial DNA glycosylases. This study allowed for a better understanding of the characteristics of these enzymes, the ones with clusters having similar characteristics to their homologs and paved the way for future work to unveil the function of the Fe-S cluster.eng
dc.description.abstractAs glicosilases de DNA estão na linha da frente na resposta celular primária ao dano do DNA. Estas enzimas são conservadas em todos os reinos da vida, e reconhecem e removem lesões aberrantes do DNA, estando no início da reparação por excisão de bases. O grupo das glicosilases de DNA semelhantes à Endonuclease III, é um grupo de enzimas que possui um centro de Fe-S. Sendo o papel deste cluster altamente disputado na comunidade científica. A levedura Saccharommyces cerevisiae, possui duas Endonucleases III, com pouco estudo a yNTH1 e yNHT2, em que a primeira não possui e a segunda tem um cluster de Fe-S. Este facto torna-as ideais para o estudo do papel do cluster na função destas enzimas. As enzimas recombinantes completas e truncadas yNTH1, yNTH1Δ40, yNTH2 e yNTH2Δ39, foram produzidas usando genes com codões otimizados para a sua produção em E. coli BL21(DE3) Rosetta. Todas estas variantes expeto a yNTH1, foram produzidas em formas catalíticas ativas. Sendo as suas atividades confirmadas por ensaios de clivagem de substrato de DNA danificado com timina glicol. A estrutura secundária destas enzimas foi determinada como sendo maioritariamente composta por α–hélices, através de espectroscopia de CD e FT-IR. Estes dados corroboram os modelos de estrutura obtidos pelo AlphaFold. Através de espectroscopia e eletroquímica, foi demonstrado que a yNTH2 liga um cluster cubano [4Fe-4S]2+ estabilizado por Cys. Este é caracterizado por um potencial de redução de E0’ de 37 ± 10 e 12 ± 10 mV, para a yNTH2 e yNTH2Δ39, respetivamente. No geral a estabilidade, e as propriedades redox e estruturais da yNTH2 são comparáveis às previamente reportadas para glicosilases de DNA bacterianas e humanas. Este estudo levou ao aumento do conhecimento das características destas enzimas. A semelhança das enzimas com o cluster com os seus homólogos abre caminho para trabalho futuro de modo a desvendar a função do cluster de ferro enxofre.por
